Because Saber has the most boring personality imaginable. She combines the no-fun "muh honor" idiot with a shy virgin who falls in love with the Gary Stu MC. She is so incapable of doing wrong in the story that her major flaw was being too fucking perfect for the people around her to handle - which translates out of game to complete dullness.

Contrast that with Nero, who is just oozing with arrogance whilst still being fun and likable and actually confident and forward with her feelings for Hakuno or Mordred, who has actual depth with her daddy-issues and boundless rage.

I think the Nasuverse alignment system is based on how one's actions fall in line with the World itself. Whether her atrocities were real or false doesn't really affect her alignment either way. Apocrypha is an alt timeline assuming the Fuyuki grail was taken during the Third War. It activates into two systems because one side monopolised the servants and somebody turned on the reserve system.
