That's about distinguishing characters from one another, not about conforming to a certain look. A character isn't a villain because they look a certain way - any design can be used as a villain. They're a villain because of the things they DO.

Onto the Main topic, if your villain is based on sexually nonconforming imagery, contrast it with the heroes? Think about Rocky Horror Picture Show, and what it meant for the residents to be as trangressive as they were, in contrast to the main characters. If you're making it a theme, stick to it; consistence can only make things better.

Though if you take the idea that chara is good, it doesn't explain why flowey thought of them as a ruthless edgy killer from the start.

Much of undertale feels like it went through some serious rewrites and Toby's post hoc tweets don't help that argument

Chara isn't good, they planned at minimum to kill 6 humans. They are basically the anticrist. their Sacrificial death could have damned the world. Depending on the players actions through frisk, they very well still could.
