But in terms of fans, it's Flamengo, Corinthians, Sao Paulo, Palmeiras and Vasco, in that order.
Now, talking about history, Santos and Botafogo are the ones with more to say, especially in the 50s/60s. Palmeiras around that same time, Flamengo in the 80s and Sao Paulo a bit later are pretty big too.

There are 12 clubs considered big in here. The biggest and most relevant are Palmeiras, Corinthians, Flamengo, Vasco and São Paulo, not necessarily in that order (and by biggest and most relevant I mean in terms of titles, national and international recognition, supporters and such). The rest of them are Santos (lots of titles, but most of them happened on the Pelé days or with Neymar, and they dont have a good support, despite being the only big club in their city and having a stadium with max attendance of only 18k, they rarely fill their stands. I myself have never met a Santos supporter in my life), Cruzeiro, Atlético Mineiro, Grêmio, Inter (have lots of titles too, but less than the other clubs I mentioned, and their support is basically limited to their home state), and then finally Fluminense and Botafogo (less national titles than all the others, no international titles, relevant in the "romantic" era of football but almost no success after that, smaller support than 2nd tier clubs, lots of relegations, with Fluminense having the "honor" of being the only one of the big clubs to ever get relegated to the 3rd division, while Botafogo´s last major title was 22 years ago). After that you have local giants, clubs that are really big on their home state, but won little in a national level, like Bahia, Coritiba, Atlético Paranaense, Sport. Those clubs will usually fight for recognition as the 13th giant, just like Huracan tries in Argentina.

Fluminense is not that much of a joke as we're making it look like, tho. I mean, they had 2 league titles this decade, plus that Libertadores final in 2008 and Sulamericana in 2009. Their fanbase is shrinking dramatically, but in terms of titles in recent years, they're no worse than Flamengo, Palmeiras, or Vasco.
Vasco on the other side is kind of sad, 3 relegations in 8 years are really hurting its status. It's supporters aren't dying soon, since the club's golden age was not that long ago, but damn if they're losing some respect.
