Atomic spectra are explained by quantum mechanics. In this theory, bound states can only occur at certain discrete energies that correspond to solutions of the so-called Schroedinger equation. While there are infinitely many possible bound states, the electron cannot "fall" into the proton because there is a bound state with minimum energy.
Electron capture is only tangentially related to this issue.
