In truth, you can't. We suck at controlling stuff that replicates today like diseases and invasive species.
With nanomachines, the only ways one could conceivable kill them would be with high radiation and/or heat. It would be very hard to heat/irradiate everything. It is possible that a few nanomachine particles would escape.
