First of all, heat does not rise. Less dense air rises, and it is less dense because it is hotter.
Now that we have got that out of the way, the reason the upper atmosphere is cooler is because sunlight mostly (though not completely) passes straight through our atmosphere and is absorbed by the ground/ocean, heating the surface of the earth up. The warm surface of the earth then heats the air directly above it, so the air closest to the earth's surface is warmest. The air in the upper atmosphere does get a little bit of heat from sunlight, but not all that much. Even though much of this hot air rises into the upper atmosphere, it is no longer being heated from below and eventually cools.

Heat does not rise, less dense objects rise. Otherwise, the Earth's core would fucking rise to the surface because it's warmer, according to that. It's obviously not heat itself, which is a way of interchanging energy, it's only that warmer bodies often tend to be less dense.

Of course heat rises. When you have something very hot (like freshly cooked foot on a fork), you can still feel the heat by holding your hand above it. But by holding it beneath the food, you do not feel the same heat. Likewise, if you take ice, you can feel the cold beneath the ice, but not above it.
