The water refracts differently to the glass so the water inside obscures whatever is behind it and it doesn't take long for our brain to realise there's something in the glass that's making it look different to a glass we know is empty.
Here's a fun thing, the glass like material Pyrex, which lots of chemistry is made from, refracts almost identically to vegetable oil so when you have a Pyrex test tube filled with vege oil and you then submerge it in more vege oil it disappears

Colours don't "react" with light, colour is a property of light. Each photon has an energy and that corresponds to the colour that we see. The colour of an object depends on the colour (energy) of the photons it either reflects or emits (at low temperatures almost all the emitted light is invisible IR).
