i thought in mtg everything was a spell. like you can use 'Counter target spell' on a creature, so doesn't that mean it's a spell?

IT has protection. meaning it cant be targeted by colored instances or sorceries. a creature blocking it isn't a spell targeting it, hence, winged coatl can block it.
