you mean, besides the granddaddy of mind fuck anime, Evangelion? try Ergo Proxy, the first Ghost in the Shell film, and Serial Experiments Lain. Most anime deals in feels, not really philosophy, and even when it tried to get heady, you usually get entry-level shit like Code Geass.
if you want feels and a lot to think about, try Kill La Kill. Seriously, what starts out as a boneheaded show about hot-blooded school girls in slut gear actually turns into a fascinating rumination on family, identity, and (I kid you not) nudity.

I almost don't want to get too into this, but most of Kunihiko Ikuhara's stuff has been equal parts mind fuckery, cute girls, and social commentary. Revolutionary Girl Utena and Mawaru Penguindrum are fascinating, and if you watch Utena, you absolutely MUST watch the film. it is a retelling of the story, but also serves to condense and refocus the work in a slightly different way. its weird, but the movie helps to understand the anime a lot.
Yurikuma Arashi is decent, but I didn't like it nearly as much as the first two. I never finished it, so I am not sure if it was as impactful as the others
Hunter x Hunter deals a lot with morality and identity also its one of the best shounens.

when does that shit get good? I got 10 episodes in and tapped out. they spent an entire episode chewing over whether or not to take a bet in which they had a 50/50 chance of losing. only to have the hero just grab one option randomly. because the bet had been set up by the enemy, he figured it didn't matter because the guy had cheated. so then he cheated.
all that bullshit noodling, and then the show admits its just wasting your time with bullshit. Fuck Shounen and their tournament time sinks. what episode do I skip to?

Ergo Proxy is good for the first couple of episodes when you don't know what the fuck is going on and there's so much mystery surrounding everything. Then you see people transform into the Proxy and it immediately takes a nose dive. I ended up watching it till the end and left sorely disappointed by how lackluster the whole thing turned out to be.
