It's because religion by itself is a poor substitute for reason and a set of ethics founded in some form of rationale.
Being strictly religious is what you would call fundamentalism, ie you believe that X is wrong and Y is right because the book that was written by god or his priests or his prophets or whatever said so and god is correct because he's god.
I appreciate that it's ultimately trying to get people to act in a way that those who endorse it consider to be "good" but the reality is that they (the followers) don't actually know what goodness is, they just take the books word for it.
There is a quote that says something to the effect of "The first sip from the glass of knowledge will make you an atheist, but god is waiting at the bottom of the glass."
What it seems to me this means, is that simply following the religious rules because you don't know any better isn't actually very commendable or ethical. Rather, questioning arbitrarily held beliefs and using some kind of logic/rationale to come to conclusions about how you should act is better. At the end you will come to some very similar conclusions that the religion was trying to tell you in the first place (unless your religion was brutal and cruel, in which case fuck it), and ultimately, the realization that you can neither prove nor disprove the existence of a god, and are justified in arbitrarily picking whether or not you believe in one.
