Probably soo you can stir w/o causing too much disturbance,
your cup usually gets filled to the brim and it's nice to add sugar BEFORE you take your first sip.

Cleanliness. Those are topped up and not regularly cleaned out fully. Breeding ground for all sorts of bacteria and fungi.
Also portion control packaging is more cost effective from the stores point of view. Just remember there's some people out there who will fill up a bottle from the dispenser to take home.
