Generally I'd say it's the large eyes, the small and simple noses, the equally small and simple mouths (any odd character with actual lips immediately gets far uglier) and the flawless one tone skin.

Also the japanese have had a strong cultural output for 300 + years, they are good at art

Following the 2nd World War, the Japanese developed developed kawaii, an entire culture that is defined by cuteness. It helped them get through the depressing state of postwar Japan. It's only natural that culture would make its way into anime.
