It was a series of factors that combined made it an inevitable outcome.
1- This is not something that pertains only to Midway but to the Great East Asia War as a whole, Nagumo, who was the combined carrier fleet's admiral, was a battleship advocate. He was the right man given the wrong job. He was old and traditional, viewed the battlefield very differently from Yamamoto, who envisioned the Midway Plan. Nagumo made very poor decisions in the battle, such as striking an airfield instead of a carrier.
2- One of the main, if not the main reason, is Americans knew in advance about the operation. In the 1940s, ~10 to ~15% of Japanese messages were successfully intercepted. The Japanese used a very simple code, and they did not change it often. The JN-25 (JN-25b at the time of the War). Eventually, Americans started receiving messages of a massive attack on a certain objective called "AF". The Americans did not know what AF was, but thought it could be Midway, so they purposefully leaked a false message saying Midway's water filter had broken. Not long after, they intercepted messages saying "AF is without water; vulnerable". This was probably the most important factor of all.
3- Japanese carriers had bad architecture. If you just Google "USS Yorktown" you'll see the ship looks like a brick. No open spaces, no gaps, in its hull. If you Google "Kaga", "Akagagi", or any Japanese carrier, you'll see they have larger decks, but this leaves some open spaces. They're like sponges. When a bomb blows up, it does much more damage than would in an American carrier. It is why so many American carriers could take masochistic beating sessions and still be operational after dry dock repairs, but one bomb was enough to get a Japanese flat top scuttled.

4- Japanese deployment. A Japanese deck full of planes could be made empty in just 3 minutes, but that's because they deployed all of the planes on the deck. Americans, on the other hand, would launch one plane at time, sometimes even three, but it was all done through the hangar elevator. When a bomb would hit the deck of a Japanese carrier, there would be several of those Zero fighters full of fuel. It's like throwing a match into a puddle of gasoline. Now remember Japanese carriers had a weak architecture. You can begin to imagine the damage a single bomb could do.
5- Awareness. The Japanese were in radio silence until bombs started falling from the skies into their fleet. When some carriers were going through trouble, others didn't know. When a carrier received a piece of information (for instance, one of their recon planes spotted a bomber squadron incoming), the other carrier wouldn't be told of it. And so on. Also the Japanese didn't have radar, whereas the Americans did. This is something very important.
6- Bad idea in general. Midway Plan was much more complicated than Pearl Harbor (it didn't just involve the units at Midway, but several others across the Pacific, for instance in the Aleutians and around Samoa), it predicted how Americans would respond and so on, as opposed to a simple "hit and run" operation. And there were 2 large carriers and 2 medium carriers in Midway, whilst there were 4 large carriers and 2 escort carriers in Pearl Harbor, not to mention support ships, and overall better morale (at this point, the Japanese high command beyond Yamamoto already realized Pearl Harbor was a failure).
7- Japanese metal was inferior to Great Lakes region metal, and much of their equipment was made by slaves in Korea and Manchuria, so there was sabotage.
Something I find funny is that after the battle, journals lied and said the Japanese troops were merely making a tactical withdrawal after a glorious victory.
