They were definitely an allegory for the jews; the casting alone makes this evident. They might have started as a negative stereotype on TNG, but I'd say their portrayal on DS9 wasn't anti-semitic.
While their views are shown to be at odds with humanity, many times their alternate viewpoint was shown as being valuable, helping find a solution to problems the federation might not have otherwise been able to consider.
