Pachinko parlours aren't much of a tourist magnet, and there are far too many of them for tourists to make an impact on them, safe for those in the really touristy areas mayhaps. They primarily deal with gambling addicts - I've seen some parlours stacked full at friday / saturday evening, and it isn't a pretty sight desu.

As long as you don't want to buy drugs, or make trouble in a brothel or somesuch, tourists normally wouldn't have any active contact with yakuza. Identifying them though, is quite easy; Just look out for groups of (sometimes heavily) tattooed men. Not that uncommon in tokyo, if you travel in the "right" - or rather, possibly wrong - areas. Might want to think real hard about antogonizing them though.

That's a pretty broad question because it depends what exactly you plan on doing. It's not that expensive to go do things, but I don't know what it costs for a hotel. I was there with the military.
