You are forgetting one very key thing and this is why the Supreme Court would not overturn this. People do not have the right to serve in the military. They never did and they never will.
The amount of long term medical and psychological issues that transgendered people have to deal with is a massive encumbrance that causes DIRECT impact on mission readiness. Having Soldiers who are 40% likely to kill themselves every day is one thing... imagine putting them into a high stress war zone.
Barring transgenders from the military has always been the right thing. This is nothing like the gay rights issues as gay people can serve without being an encumbrance on the military mission.
