Ionizing radiation. Reproductive organs are the most sensitive to ionizing radiation and a subject will become sterile with the proper levels and not be affected in any other way. It's the reason the dentist covers your junk when doing xrays.
Some common sources are electricity generating plants, nuclear, smoke detectors, etc.
We could offer to provide cheap electricity for major urban centers in africa and use "faulty" equipment to sterilize large swaths of the population or offer free smoke detectors or microwave or something similar.
There would be a slight increase in cancer rates and birth defects but it would be fairly humane in that most would still be able to live out their live but would not be able to reproduce.
