It ain't rocket science. The initial structural damage from the crash doesn't really look any worse in that Pentagon picture than ones of the WTC. The unchecked fire was the problem, at least ones at the Pentagon could be put out. Not like a firetruck could help with the fires at the WTC, though.

But let's just say they were, for the sake of explanation. Let's also say the pentagon was hit by a plane, again for the sake of explanation.
The towers are a massive skyscraper. They have a lot of height without a lot of width. The pentagon however is the opposite. It's fairly tall, yes, but it covers more ground than it does height.
If you hit something with more height than width hard enough in the right spot, it can all come tumbling down from very little damage.
If you however hit something very wide, no amount of damage you can do short of destroying it entirely will take out the whole building.
