It came from Korean internet slang actually. Koreans used to spam kekekekekek (pretty much lololololol) in online games. Blizzard thought it was funny and incorporated it into World of Warcraft, so gamers in the west started typing kek outside of WoW as another word for lol.
It got spammed so often around the same time pepe posting started going viral with normalfags and reddit that reddit cancer somehow loosely connected Egyptian Gods with pepe and spammed it all over /pol/, /r9k/ and /s4s/.
