When physicists speak about galaxies further away appearing to accelerate relative to us, do they account for the effects of gravity? I suppose they do, but if they didn't, then wouldn't that at least partially account for dark energy, since galaxies closer to the centre of mass of the universe will be slowed down while galaxies further out will experience less attraction. If dark matter is some weird particle like axions or supersymmetric partners, then they do not affec the nucleosynthesis significantly, even in large quantity. If the dark matter is naked black holes (an older idea; not many still think this), then they would be composed of the same ratios of protium:deuterium:helium as we see elsewhere in the universe, thereby not affecting things either. But yes, some kinds of dark matter would screw up the nucleosynthesis predictions.

Assuming that the laws of thermodynamics hold on cosmic scales and aren't subsumed by some non-decaying overall process. For instance if you think of a group operation on an abelian cyclic group. Every element is invertible and thus following the operations backwards won't lead to a 'beginning'. In the same way the universe could follow an infinite cyclical pattern of immense complexity, which locally seems to follow the laws of thermodynamics (approaching equidistribution), but globally preserves energy/mass absolutely (i.e. no origin event). For instance if there's a big crunch, or if there's more dimensions, or there's things outside the observable universe, etc. All the evidence points towards the observable universe originating from the big bang, but that doesn't mean the whole universe came from that. There was some speculative paper which claimed that its possible the big bang was caused by a higher dimensional universe having a black hole, and that we are inside its singularity.
