Because they were far away, and we'd just fought a war to end foreign agressive conquest. It would have looked weird if we started acting like Russia, Germany and most of all, Japan.
Finally, Russia was the new boogeyman, and thus the new front.

the Japanese were prepared to fight tooth and nail, as every man, woman, and child was prepared to throw themselves at hell's front door in an attempt to preserve its nation. if the US decided to invade or annex them, the US would have to repopulate it just to have a governing body in the nation. On top of being a cost-heavy tactic in terms of troops, moral, supplies, and money to do so, it was cheaper and safer in the long run to launch the nukes at them
