It does as the moving objects would have different energies if they had different masses, or different speeds due to the lower energies. From a mathematical perspective it doesn't matter as the energy imparted is constant, but from a practical and damage perspective, it matters quite a lot.
Bullets deform or shatter when they hit stuff. Led bullets deform, and hollow-points either turn into bulbs or shatter. Im not sure why you have trouble understanding this.

When two objects collide, it doesn't matter where the kinetic energy came from, the amount of force exerted on each object is EQUAL. If you watch the videos, the plane doesn't even slow down. It cleanly slices through the building as if it's made of a material that is stronger than steel. The ONLY explanation that doesn't require you to ignore physics is 1) The body of the plane was a stronger material (unlikely) or 2) Explosions went off right before thee plane impacted, weakening the steel in relation to the structure of the airplane.
