It throws away the mystery of the Derelict, the Space Jockey, and the Alien and replaces it with Sexy Squidward flying an interstellar Geneva Convention violation. It ruins this idea of humanity having to exist in a cold, dead universe littered with the remains of extinct civilizations and these mysterious and hostile aliens who's life requires death. By making humans the products of the Space Jockey, it makes humans special in the setting. By explicitly saying the Alien is a weapon of the Space Jockey, it makes the universe so much smaller by ruining the mystery.

The alien that comes out through the dude's back isn't a xenomorph. It's a more primitive, weaker alien that has a similar head but that's about it. There's 2 in the movie and the other one bursts out through its host's throat/mouth.
