The Jumandi caves in Ecuador were like that. Local native leader named Jumandi hid in them and used them as a base for attacking the Spanish Conquistadores. Now there is a waterpark at the entrance.

I once did a cave in which the ceiling of the cave was shaped like an egg carton and touched the top of the water. So, you would have to hold your breath, go under water, pop up in an air pocket, and then do that all again to make it through that section of the cave. You had to do it about 20 times in a row.
It was pretty fun.
