I'm looking to buy a civic from a dealer for $3500 sticker price. I've never bought from a dealer, how much should I offer? and do they pay tax/fees?

They will always want to add taxes and fees on top of it after negotiating the selling price, so you'll have to use haggling skills to argue on that basis.
I don't know what your local market is like, but maybe tell them you'll drive it off the lot today for $3k and see what they say. They'll probably want to work you up from there a bit just to play the game. But don't spend all day arguing over details; instead find a different car so you can honestly say you'll get the other one if they're not going to let it go for $3,200 or wherever you want to put the limit and then walk with no intention of looking back.
