It doesn't hurt your suspension if you do it right. Here's an example: Chevy truck with independent front suspension, you can crank the shit out of the torsion bars for a couple inches of lift, but it will put your CVs at bad angles. Or you can do it right and get new control arms in a whole lift kit that will give you safe lift. For insane amounts of lift (and this goes for any truck) you'll get into many more custom parts such as extended drive shafts, etc.
As for the rear, that's almost always either lift blocks (potentially stupid but not inherently harmful), or adding leaf springs. Not much that can go wrong with a solid rear axle on leaf springs.
