The larger the wheel, the larger the force/torque/whatever required to put it into rotation, even with adjusted gear ratio. You can observe the same effect when you build an offroader with big wheels and leave the engine stock, prime example Suzuki Samurai.

I assume most scooters have small wheels because the engine placement doesn't allow for larger, not because of any other advantage.
