I want to build an e39 M5 wagon by taking most components from an M5 and putting them into a e39 525i wagon.
Bumpers
Exhaust
Suspension
Axle
Drivetrain
badges (maybe)
etc
How easy would these parts be able to interchange? Would any custom fab work be needed even though it is the same chassis and engine bay? If so how much?
Would it be easier to buy a whole M5 or just get parts of ebay (they have the motor and trans, but cant find anything else) and craigslist?

I believe everything will be able to be interchanged. I'd worry about engine mounts and possibly the suspension if you're gonna rip it all out of the M5
the common number thrown around is about $30,000 for a full M5T conversion using used parts and some fabrication work (which is necessary for the rear end)
if this seems high, well, adjust your expectations downward, it's a fuckload of work
honestly an LSx swap would be more sensible, especially if you're in America
