Well there's the matter of things like the 300ZX or Supra, where the trims share identical engines, but the turbos are significantly more powerful.
I like modern autos for a DD (unless it's a CVT) so of course I would take the higher trim
Probably take the manual because I'd never be stupid enough to buy an auto for my weekend car, and I may as well get the DD that has better mpg and is cheaper.

A gearbox/ecu/tailshaft etc costs more and is more of a headfuck to do/get done than a cai, exhaust and throttlebody + off the shelf tune for those mods

Depends on the vehicle. In something like a Miata, I'd take the less powerful manual. But for an FCA SRT Challenger or some luxury car, I'd happily take the powerful auto.
Auto. There's no reason to really have a manual where I live unless the auto is fucking terrible.

My daily is a Corolla XRS (roughly 170hp engine, 6 speed manual)). Barebones inside with a bluetooth headunit for muh tunes.
My weekend cruiser is an IS300 (215hp engine which I plan to boost to at least 300bhp. Autotragic.) Fully loaded with the exception of the Navigation unit.
