The "Stars And Bars" flag was never a symbol of the Confederacy until well into the war, and it was used as a symbol of defiance of Reconstruction and black suffrage almost immediately after. The war itself was never about States' Rights -- see any state's declaration of secession -- it was about preserving slavery, and as such the Confederate Flag did and always will symbolize that..
