Does Music Theory help me appreciate this album more?
I know almost nothing about theory and it's one of my favorite albums
Beefheart himself didn't know much but John French (the drummer who did a lo tof the arrangements) was musically educated afaik

It won't for the most of it. From a theoretical perspective, the album's actually pretty simple on a melodic/harmonic basis. The complex aspect of the album comes from its variable rhythm interplay. Maybe theory might help discern the time signatures for any particular section of a track, but even then that doesn't necessarily cover the discerning of each individual rhythm happening in each section and seeing how all those come together, which at best might become only slightly easier if you know theory.
