I love Malkmus/Pavement, but i feel uncomfortable calling them the absolute best of the 90's bands. Best alt/indie rock for sure though.

Listen to Slanted again, it's a lofi album with a lot going on, it'll reveal itself more on a second listen. Their other albums are also good and more polished, but don't quite have the rock energy of S&E.
