Now tell me why you want to save any of this and why you want to go to C major/a minor.

Why not follow the same rhythmic pattern in measure 5? Why the odd number of measures?

well for starters it looks like you're trying for a 18th century esque composition, but in measure 3 you have a chain of dissonances that don't resolve in the outer voices and parallel 5ths between the bass and alto. You might want to read up on basic voice leading.
But I'll lay it out for you

So the last beat of measure 2, all voices are consonant and then at the start of m. 3 you drop the bass down to a B which creates a dissonance between the B and the A. Instead of moving both down, perhaps hold the B constant and move both the A and the F# to G, or move the A to G and the F# to another note that's consonant with both G and B, like D.
>no parallel 5ths (or octaves, but if you're just trying to double a voice for emphasis it's ok)
don't do this unless you're trying to be Debussy or composing a more modern composition

There are more rules, but you can get by with just those. When putting down a progression of chords, think to yourself "where does this want to lead?" Every chord has a place and a purpose.

Well, let me first explain how I got it to where it is, and why I'm stuck:

I wrote the cantus and counterpoint to follow a 16 beat phrase. Afterward, I wanted to experiment with it, so I broke it up into two phrasings, six beats phrased in 3 to build the melodic foundation, then ten beats phrased in 2 to drive tension then resolve and set up for the next set. What I wanted to do was create a dialogue between the two key signatures, developing in C and reprisal in D, etc., however I just don't quite know how to pull that off.

Do you know where to go now? Maybe start the next section starting on IV (F maj)?

The first part is kind of growing on me.
I changed the A maj chord to f# min on beat 1 and changed the B maj chord to E maj 7 on beat 2 of measure 9.

Okay, I believe measures 1-5 follow the species rules now. Ever since you pointed it out the 5th stuck out like a sore thumb. Here's my solution, it sounds much better to me now.
