Sgt. Pepper can never compare to Pet Sounds for me, Brian's emotive writing resonates with me so much more than The Beatles' output. I'd say Sgt. Pepper is more groundbreaking in terms of pushing the boundaries of popular music, but the actual musical content of Pet Sounds is better for me.
It's kind of a stupid comparison though, I'd say a more apt comparison would be if Brian had ever finished SMiLE, the two massive and ambitious concept albums of '67.

Pet Sounds is just so much more consistent with it's themes, and has a much cleaner, professional sound. It's music at it's purest.
