Which innovative album is actually better? Sgt. Peppers or SMiLE?

I prefer Smile.

Sgt. Pepper gets tons of acclaim and I get that it had a massive influence but as far as the Beatles discography goes it's not outstanding.

SMiLE is just a couple of guys tooting horns and fire engine sirens how is that innovative

For the last time, SMiLE does not exist as a completed Beach Boys album. It's merely exists as a collection of session recordings, that were not mixed and ordered until 2011, 44 years after the project collapsed. Sgt. Pepper was finished, mixed and released.

That's a hard one. Even though Beatles discog ruins Beach Boys discog, I feel Pet Sounds is the best.
