Why is noodling in jazz acceptable but noodling in music like prog metal gets made fun of?
Because jazz is historically black
People don't actually like jazz. They just say they do so because it makes them seem cooler. Prog metal doesn't give you the same social capital for liking it so people justly shit on it.

They're two different types of noodling.
The noodling you're referring to in jazz is called improvisation. Musicians build on each other sounds and develop the song as they go on, different each time they play it. A lot of interplay (or communication between musicians) occurs on the spot.
Noodling in prog (metal) is often arranged, pre-planned structured complexities. There's no improvising there. In same cases this can be good but a lot of time it's just complexity for sake of complexity so it often sounds soulless.
That's because noodling in jazz is an actual representation of artistry; collaboration, has a purpose and emotion, non-structural and others.
Progressive metal on the other hand is a just a technical masturbation that sometimes feel incredibly out of place and cringey (e.g. everything Dream Theater has made).
