It’s part of the storyboarding process that was used in the film. As the majority of the backgrounds and large objects (like Tempest’s skiff and whatnot) were animated in 3D, that meant every scene needed to be laid out in a 3D space first before moving to 2D. 3D models were made for every character, including the main cast. After the shot was laid out properly, they’d remove the models and replace them with the 2D animated ponies.
