Howdy, partner!
What you see here began as a series of comedy-centric stories with the concept of an alicorn-ascended Princess Applejack trying to change a mismanaged Equestria for the better by humorously interacting with the other, quite lazy, princesses. Plus late night pink antics.
Not to mention a whole bunch of Changelings with nothing better to do but cause mischief.
The whole thing was set in motion by this gem:

No, even if he's the sole member the team. The badge is still representative of the task force that answers directly to the princesses. I've done the best I can to depict them as the scalpel of Equestria that handles internal threats or chasing criminal like Caramel Sandiego to implement royal justice. I absolutely hate what it's become now, but I'd like to push the A-team into handling international threats one day if I could ever settle on what I want to do with Stalliongrad.

Essentially early on in this thread's story, thread 2 about, Spike decided to take a more proactive approach in defending Equestria in order to feel more needed in the world. He took a gun that Celestia had made from blueprints brought back from Sunset's EQG world and essentially decided to become an agent of the crown. The others wanted him to feel useful as they were rapidly making him feel unneeded so they let him do some stuff, and long story short he started a club about for various weapon users in the cast which then spawned into a Royaly-Backed task force called the A-team(For Applejack.)

The flurry battered against the terrifying Monsters that chased her, a boom lashed out, and another seemed to feint, blasting behind them to propel them into another blast that propelled them /just/ to the angle into a waiting cascade of glittering starlight that enveloped the pair; screeching and roaring, in blinding light and deafening sound.
She had less than a second before she saw the long smouldering sinews snake above her, a roar of fire singed from the kill-zone and past her. The next second, she was turning about and firing away with new munitions at the Claws.
Another second passed, and she could only still her breath as her Weapon shuddered and squealed in alarm, she felt herself will new unconventional ammo ports and barrels just like /that/ as the alarm squealing paled in comparison to the greased shrieking of the Machine. She saw out of the corner of her eye, gears unravelling and sockets inverting themselves with clockwork precision along impossible to see dividing lines.
The tiny brass flechettes speeding her way were met with ice, fire and everything in between as she turned and fired at the flanker.
The blast of several different physical and chemical interactions blew her back, the ringing in her ears and the tingling of her skin was pushed back, just a dull, speedy thumping of her heart remained. She needed more.
She never noticed the tears dripping down her when she saw the Monsters come again, she could barely see how they had morphed into bigger, deadlier, more encompassing nightmares. The pain was dulled, hardened and sharpened when she gripped her Weapon, now impossible to ascertain where it began and where it ended.
Just as she fired /everything/, just as the Monsters went in for the kill...

The Princess of the Crystal Empire loosens her grip on her husband, letting him drop to the floor as she fully settles against the makeshift 'bed'. The prince lets out several hoarse coughs as he tries to catch his breath. Nobody really pays attention to him, though, the collective attention focused more on Cadence.
Her legs straighten as she lies on her side, stiffening as she lets out a pained groan. The mares draw closer, with Queen Chrysalis taking to sticking her face close to the 'bulb' protruding from Cadence's... you know.
'What is that?'

'Hey, glasses-guy! What is that?'
>...The birth sack. It, uh, kinda keeps the baby safe, I guess you could say.
'Huh.'
She goes back to staring at it.

The room lights up as golden magic suddenly gathers at the tip of Princess Cadence's horn, shrinking to size of a pinball before exploding in a flurry that slams into most of the room's occupants. Recovering from being floored by the sudden surge, the doctor(?) slowly takes note of the fact that all mares, save Princess Cadence, have been kicked out of the room. Only he and Shining Armor, still recovering from oxygen deprivation on top of the surge, remained. Convenient for character management, but troubling in terms of being able to safely approach the princess.

The magic starts to build again.
>I am... going to approach you in a non-hostile manner.
Hooves up, he shuffles a little closer to the mare, her screams growing louder as the golden magic continues to build.
>Please... do not shoot or tase me. This is of utmost importance.
He shuffles again, letting out a squeal as he reflexively 'grounds' himself against another surge with his own magic.

The prince, a barrier of magic surrounding him, stumbles towards her. She looks to him through eyes narrowed in pain, teeth clenched as she tries to stifle her screams.

She shakes her head, eyes closing as he draws closer. The magic builds again, her pain seemingly growing with it.
"Shhh... Shhh..."
The prince drops next to her, lightly presing his muzzle to hers as their horns cross, both shining with magic.

The magic seems to calm. Without a word, the doctor draws closer to the couple, taking care to carefully lift the privacy blanket covering Cadence. The sack had grown considerably, almost to the point where he could just barely make out the foal's head and front hooves.
+... I'm scared...+

The cold feeling that rippled through the doctor's body, one of fear and anxiety, would be something he'd never forget. Here lies the princess who, up 'til now, spoke with such anger and 'calm'; with such scary and wild strength. Now her voice comes out as weak, frail... afraid.
"You don't need to be."
+But... Hah... I am! Aah!+
She pushes, the sack protruding just a little bit more.
"I know. I know you are. But you don't have to be. I'm right here, ok?"

His words come out quick, desperate.
"I'm here! Tell me what I can do to help you feel safe!"

The magic starts to build again, and golden glow shines from the birth sack.

He didn't need to look to know that the magic was dying down, the calm sensation hovering in the air told him as much.

Breathe... and after some odd minutes, the sack had protruded enough that it could safely be broken. Not that the doctor needed to do so, what with the foal's horn taking to rupturing it on the foal's behalf.

He moves to gently tear open the rest of the sack, eyes widening in amazement at the sight of not just a horn, but two gigantic wings tucked at the foal's sides. It... She looks up at him through lidded eyes, a gurgle leaving her as her nose siffles and twitches.
Reflexively, he takes one of the cloths given to him and clears her nose with it, receiving a happy sounding gurgle in response and a look in the foal's eyes that seemed to suggest that, should this child decide to cleanse the world in fire, he would be the last to go.
"Holy... It's... It's a-"

Though he knew it would be foolish to assume it had anything to do with his words, the wide eyes paused their search long enough to look back at him, to take in his smile, his own sparkling misty eyes and then that was it.
If she was pleased or merely did not care nor comprehend, he could not tell. All he knew was that she was not upset when she turned back to the room that still had so much for her to find.
He would let her find it.

A gentle hoof kept his exhausted, barely cognitive wife from rolling too far to see the new child with her own tear streaked eyes.

The princess paid him no mind, no more than the other one did. Though her body demanded that she sleep, burned her eyes to try to force them shut so they may take her away from the waking world before she could fight back, she would not let them.
Nothing could make her stop looking at the wonderful bundle in her hold that she would never let go.

Between them the search was once more paused, and those wide eyes found themselves torn as they looked back and forth between the two towering shapes above it.

It was simply her child, a part of her, a piece of her and the most wonderful piece of all indeed, a light that held all of her attention and chased away the cold that tried to sweep across her sweat laden body. What was in her eyes needed no name, for it could only ever be one thing.
A part of the heart that beat in her chest, shared with the one that held her with such love, and nothing less.
This was what they had created, and it was a sign of glory and wonder in this world.
So taken by the love in her beating heart, when her eyes landed on her husband's own, she could not hold back the kiss that she needed with all that love to give to him, and he gladly returned. The light between them kept looking up as they shared that moment, and somewhere in it's simple understanding of the incomprehensible world, it understood.
When they pulled away with tears in their eyes, something about her knew what it meant when they looked back t her.

In the show, everyone acts with mild confusion for a few seconds as to how Flurry could be born an Alicorn. Nobody freaksout, nobody screams. There were no dark clouds gathering or strange light shows. Celestia and Luna act more like they don't know what to make of it, rather than treat it as a bad omen. All things considered, becoming an Alicorn should have altered Cadence's genetics on a magical level.

I don't see why it wouldn't, or why someone can't easily assume it does affect genetics, considering Cadence's new horn and Twilight's new wings. Well I have to say you have sadness down pat, but I'd work on the neck, it's coming down a little far on the bottom in an hourglass shape when-taking anatomy into account, it should widen up further at the peak of the bend. You might also want to reconsider hair placement as when it curls as it does and in such a way it bends with the opposite neck, it makes it look like a very tiny throat on a sad pony. Good use of the hair t cover up the connection point of the horn.

Ehhh, ours hasn't really been defined. We actually use him way less than the show did, that paints a muuuuch more detailed look at his personality than we gave him. He's never been particularly manly in thread, and in the show he's straight up ponce. Like I said the dress isn't even the biggest reason, he was straight up fairy tale wimbly in the Sugar Belle episode, and he did the burst into tears thing long before Shiny ever did in show when AJ didn't come back. Dude is not a strong or manly pony.
I guess we could develop him more in thread to be more like you said, but currently he doesn't really have that definition, if we use his show self as the basis he's fruitier than a worldsized smoothie. None of this is saying he's gay, just you know... fruity.

Unlike that feeling that made it's way past her skin, past her chest, and past every single defense she mentally tried to throw up. Nothing could stop it before it had returned from the place she'd cast it away from.
Nothing could be done before a strange feeling filled her heart once more.
An empty feeling.

Her whispers had already been low, far too much so for even the sharpest ears to hear, but even they seemed like a scream to the heavens compared to the hollow voice that went unheard by any.
Her defeated voice was all that she could give, it was too late to do anything else.
When she focused on the group gathered before the glass that separated them and the new life brought into this world, that hollow feeling that she'd fought so very hard to keep at bay returned. That same feeling she'd felt all those months ago as she looked to the newly announced parents had come back, the same feeling that now made her sides feel cold and her legs twitch with a need to move forwards.
She tried to deny it, and if she were like her cyan friend at all she would forever boast about how long she'd made it before it had broken through again, and now there was no stopping it.
The varied, unique, strange group before her had different minds, different sizes, different expressions, different everything, no two could be considered the same. Yet, they shared a single, undeniable thing in common.
There was real love there.

She did not hate them for what she saw, nor did she find even bitter jealousy inside, nothing but the need that could not be filled by mere want alone.
A whole new world for the stallion and those with him had only just begun, another in a long line of changes they took with stride.
They had run miles already, and it only made it more clear she'd not yet taken her first step.
She wished him well on his new path, she honestly did and she did without hesitation.
