Breathes their air: Well, Equestria seems to be in the perfect spot to support carbon based life, temperature wise (or at the very least, their world started this way and remained this way for billions of years before Celly came about, so the atmosphere would almost HAVE to be earth-like). And given that they have magically enhanced trees, as well as virtually zero pollution, we humans are probably far more adapted to surviving higher carbon levels.

Eat their foods: Proteins, simple sugars, carbs, and vitamins are all basic building blocks of life. You'll find them in any form of carbon based life, even in our own universe. As to why they don't have more poisonous substances in them, they're magical in nature, so it would stand to reason that there's probably some integral part that magic plays in all defensive adaptations/evolutions on Equus.
Diseases have to be HEAVILY targeted to one particular form of life. You can't give a fish human aids, nor can you give a human scale rot. It'll make them a bit sick (having introduced a completely foreign body) for a few days to a week or so, but that's about it. Humans shrug off our world's BY FAR most virulent human illness in a week or two and we think nothing of it because "it's just the flu/a cold".
Again, a world entirely developed with the omnipresence of a physics-warping energy form. You can best bet that EVERYTHING is utterly and completely reliant on it for the more powerful aspects of life.
If there's a form of life that's not influenced by said energy, just like a virus that came about from hundreds of millions of years adapting to marine non-mammalian life can't prepare to defend against the methods of a mammal's immune system, so too would magical defenses be similarly useless.
