Dragons are canon colorblind. It's why Ember couldn't tell the difference; the green highlight in Starlight's mane and the red one in Twilight's mane look similar. It's also why she thought both had purple hair even though Twilight's is blue; as you can see, colorblind people often can't tell blue from purple (look at Glimmer's mane).

I can almost guarantee the writers weren't thinking of the previously established dragon colorblindness. Remember the reason we get so few jokes that combine visual humor with dialog is because this show is still being made the pre~2010 way, that is, the storyboarders are completely separate from the writers. This makes it much harder to incorporate visual elements into jokes.

So while yes the colorblindness might be able to explain it, don't you think it would have made the episode even better if we were reminded of that at some point in the ep? No, I'm pretty sure the "Can't tell if Twilight or Starlight" joke comes 90% from the similarity in their names and 10% from a quick glance at the character reference sheet.
