The book never said he went to the alicorn city. Just that he approached the two sisters out of the blue one day along with Smart Cookie, Pansy, and Clover.
The only thing about the other alicorns that was mentioned is that they thought teaching the sisters to speak using the royal 'we' was important to their education, but the only time the sisters would talk like that was when they were playing around the hills of Canterlot as kids.
So wherever the Alicorn City is now, it was at one time located at or near present day Canterlot. A time stasis like what Sombra did is a possibility.
