No, everything is still clearly there; it's just hard to see everything because you only see the table edge-on from a distance with characters in the way.
If anything is missing, animator laziness is by far the most plausible explanation, considering that the Cutie Map is never the focus of the scene and even the ashlands future has the usual assortment of landmarks, even though the entire point of that timeline was to show how fucked everything was.
Short of Celestia ragequitting and nuking Equestria right before she was banished, there's no reason to expect major landmarks to be missing; mountains aren't going to crumble into dust and blow away just because it's dark a little longer than usual.

We really don't know, unfortunately, just that something very unfortunate did happen. I do think it was a very clever subtle way of showing that not everything is okay, though - they're not going to outright show this stuff, but hiding it in details like this gets it by.

Everfree doesn't fix lack of sunlight, but if we assume that Nightmare deliberately demolished the rest of Equestria somehow, then the Everfree's resistance to pony magics might have spared it yes.
