We - and the writers - have forgotten that Ponyville is built on the edge of an eldritch forest out of which monsters regularly crawl or are attracted to the ponies' settlement. The Acres are even closer to the edge of the Everfree than most of the town, and I imagine they'd have had to regularly face down intruding creatures. Then one day, they simply got unlucky and faced something to great for them to handle.
