The backgrounds and some elements are 3D animated made to look 2D, sure. But the characters are all 2D animated.
Also, as far as the budget goes, consider that the movie had to go through a change of directors and a script rewrite after negotiations with Sony fell apart. That counts as part of the film's budget, even if it's just burnt money.
