When I heard the statement on the podcast, I assumed it just meant it was an old premise kicking around that he'd get the story (not writing) credit for. Does this mean this is some lost script from season 5 that was pretty much fully written? It could still turn out fine if it was just heavily edited by Joanna and Kristine considering they have been on the mark all season with their edits for new writers.

Oh shit, after relistening to him speaking, the way Larson talks about it sounds like he had a bad experience attempting to come back onto the show where he has no creative freedom anymore. It's interesting to see that the thing that drove Larson away is what is making season 7 so good. It honestly feels like the episodes don't live and die by the writer anymore and there's a clear injection of continuity and good characterization into even scripts by brand new writers.

There are two categories of writing credits on this show, "Story" and "Screenplay". If you come up with a premise but don't write the script, you get a "Story" credit. Larson had previously submitted this premise but it failed to get selected while he was working on the show. He will in all likelihood have a story credit, which means he will have had nothing to do with the substance of the script.

Here's what I think happened
Larson said in the podcast that the episode wasn't his idea, so either that means that Lady Writers are the type of story editors that come up with all the premises, or he was handed a premise that someone else pitched in the story meeting, sort of like what happened with Slice of Life.
After Larson was finished with a draft he was fully satisfied with, he probably got a bunch of notes forcing him to change the script to something he wasn't satisfied with, so he disowned the episode pre-release.
It's probably not the case that they just took another person's episode and just slapped Larson's name on it, because Larson has stated, at least with the case of MMC, that he doesn't know what the finished final edit will be until the episode airs, so that means he must have been involved in the entire process.

Lady Writers however, have never been involved in MLP before S5, so to them this level of executive involvement is completely normal, and probably don't get why a bunch of bronies are calling them liars.

I think this is exactly what happened. My guess is that he went to write again, and Joanna/Kristine thought he would be best fit to write a meta commentary episode because of his experience with SoL. He probably didn't want to do it but believed he could at least make it work. There's clear signs that Larson did at least write the script initially despite it being edited later on. The first scene references the Return of Harmony's lesson, which is Larson's favorite episode that he wrote. There's also the joke about the ponies wanting the book signed without having read it, which is definitely from his experience with his own book.

I think the original script was about everyone reading the journals and believing the mane6 were perfect, and they were arguing about who was the most perfect. The resolution then comes from the mane6 singing their song, explaining that they all have flaws, and flaws make someone who they are.
