That might be true. Applejack's voice also changed during the seasons, it became deeper (just compare a few lines of hers from early season 1 with some lines from season 3-4 onwards)
Rainbow's voice is a bit more shrill
Pinkie has a screechy voice MUCH more often
Etc, etc
It can be due to different voice directors, but also the VAs. I know that Asleigh changed Applejack's voice a bit, because a bit deeper voice was easier on her vocal chords

People get older, their voices undergo sligt changes. Twilight still sounds like her old self, just a little bit different. That'd be because Tar Strong is older. Or because Twilight herself is older, if that's how you like to look at these things.
