I think what people forget about Flash+Twilight was that it wasn't actually an official "thing". Like yeah, they blushed, they danced together, they got all giggly when around each other, but they were never anything more than "just friends" (after all, that's what they kept referring to each other as). It was a fairly meaningless crush, unlike Timber+Twilight, who were explicitly confirmed to be dating by the end of the movie, or even Sugar Belle+Big Mac, who are officially boyfriend/girlfriend.

It was Hasbro's money making ship that died when they decided to make Scitwi a recurring character. Remember, Scitwi was originally planned to go back to CPA at the end of FG meaning Princess Twi would probably have been returning more like she was originally going to do at the beginning of FG but Hasbro cut all that, switched the focus to Scitwi and kept her. They then realized that they now had to cut Flashlight and did so by having Shim tell Flash that it's not gonna happen.

Back in the day Flash hate was just a part of general EQG hate. As the years dragged on the fandom mellowed out about EQG and so Timber, despite having even worse characterization and being just as shoehorned as Flash, was not met with as much hate. Part of this is also because Sci-Twi is not the pony Twilight we know and love and so there are less people that care about/waifu her, leading to less waifu stealing drama. That said god help the writers if they ever try to ship off Sunset.
