Think about it, last time Lyra saw Twilight in Canterlot, Minthorse was being blown off so hard it actually upset her. Twi of course didn't think anything of it because nightmare bitches gonna batch.

Then Twilight moves down to ponyville, and within no time at all, Lyra moves down too. So now Twi's like "Huh, that looks like a pony I know. Is that Lyra? She'll come talk to me, right?"

Then she never does, cause she's upset.

THEN Twi's like "Guess not!" So she doesn't talk to Lyra, which makes her way more upset. So now Lyra isn't talking to her, and Twilight thinks it's not Lyra so she's not talking to her and avoiding the mare who seems offset everytime they walk by.

Lyra and Twilight were both really smart growing up and used to hang out but they both grew apart. Twilight was smarter and the one who won the awards but as she got more and more into her books she started to become a Hikikimori like that guy in the Teddy Vocaloid video who left his girlfriend behind to become completely absorbed in his animu fantasy world.
Lyra responded to the departure out of desparation by becoming closer to Bon Bon who acted like a bitch sometimes and nobody else liked because she was highly suspect.
