Here is my two cents. Celestia's rule was a thousand years of peace and pony unity, as soon as she disappeared Equestria turned into a tire fire.

Now not only are ponies warring against each other but about half of the factions have a non-pony race that they're allied with against other ponies. Applejack has Buffalo, Rainbow has Griffins, Fluttershy has Zebra.

These factors add up to the mother of all reactionary backlashes just waiting to happen, as soon as a charismatic leader starts gaining a following by speaking about pony unity and throwing out foreign influences and reversing radical changes to return to the good old days the Mane Six are fucked.

The cult of laughter are about the only "close to moral" faction and ones to unite the pony races. Based on their original design, they dish out judgement for the innocents slain in the conflict.

Is it just me, or is this setting a lot more tryhard than 40K? 40K's main appeal to me is it's sense of self-awareness, it KNOWS it's silly and nonsensical grimdark but revels in it's silliness rather than try to play it straight.
For example "Da red wunz go fastah!", mystical sacred unguents applied to machines being literally a lubricant, etc.

This seems to lack that, at least at first glance.

Well, doubling down on Grim-ness is an art. Not many know what steps to take in terms of making a setting bleak. If the intent is to make a grim setting in mlp, then make it that one of the more warped factions have been on a winning streak. Make the other groups have ask themselves which lines they won’t cross. CoL is already indoctrinating and bringing in horrors from beyond the thin veil of sanity, so why not have them bring in creatures that act as a cancer upon the world?
House Everfree taking more territory and even going as far as making a navy would put the other factions on high-alert. Basically, have them all enter an arms race fueled by desperation. Desperation brought on by the fear of being subjugated by a group that is being controlled by a Eldritch Power that slowly removes the sense of self.
Moon and Star is basically Adeptus Mechanicus mixed with the Ecclesiarchy, so make Starlight Honsou/Fabius Bile and have her lead (secretly)sanctioned Hereteks.
Earthborn could reach a technological wall, one where the only answer is magic. So now AJ has to decide whether she’s willing to make nice with Rarity or start kidnapping and enslaving unicorns, which would undoubtedly make Applebloom resent her to the point of abandonment.

I Legion comprises what was the original day guard of Celestia. In the pre-war days of Equestria, it was mostly comprised of the commonly seen white pegasi in their gold armour, and grey unicorns in their own. Their near-universal presence in Equestria ended up with their number being that of a pseudo police force.

When the Great Schism that tore Equestira apart had struck however, this very legion was at the center of it. The schism saw the thousands-strong legion almost literally tear itself apart as racial prejudices, religion, bribery, and other general chaos dominated the new battlefield. Indeed, the vast majority of the war's very first battles comprised of infighting within this very legion.
When it was over, the purge completed, the legion itself was still very large, consisting of many skilled unicorn guards with decades of military experience between them. Unfortunately however, fate would still not be kind to I Legion at it was among the first selected for the initial house-to-house skirmishes and battles that drew today's map of Equestria. In the cataclysmic three-way (SW, EB, M&S) battle for Stalliongrad raged, I legion was all but destroyed to only a few dozen veterans. Archmagister Sparkle regretfully ordered it's disbanding shortly after.

The Veterans, along with other well trained, new additions to the order would find the now small I legion restructured and rebuilt as a tool of the Inquisition, meant for safeguard of high-status M&S members, as well as pacification of population centers. In combat, they are equipped to punch through moderate resistance, but not hold in a large battle. Their primary task is Force Reconnaissance.
Thus, I Legion, not as in "First legion", but "I Legion". Specifically, "Eye Legion". The Legion's very banner is that of an eye superimposed on the M&S crest. Their motto, 'OCULUS VIDERE TU' literally means "Eye See You" (I know this is wrong, I don't know Latin)

The Legion itself is connected to Archmagister Sparkle through Grand Inquisitor Trixie Lulamoon, who occasionally takes personal command of the whole legion. It isis now currently tasked with pacifying large-scale Cult Uprisings in the loosely held city of Hoofington. Resources are strained and losses are daily, and the standards for entry find themselves lowered, or units from fellow legions are stolen by abuse of the Inquisition's power.

Magister, now Inquisitor Sincere Belief was assigned to the unit by Grand Inquisitor Trixie Lulamoon, after the latter had saved the former from an overwhelming Cult force. Her former unit had suffered suicidal losses (A casualty rate of 87%) in the previous skirmish, and saw it's survivors too mentally scarred to continue duty.

All without the exception of Sincere however, as Trixie had taken note of her professionalism and sacrificial valour, where in that same battle she opted to destroy a bridge at the cost of her unit rather than retreat over it. Whatever PTSD Sincere had suffered, was treated through aggressive hypnotherapy, amnesiacs, and other substances including EXPUNGED. The now headstrong and aggressive Sincere has been given a fluffed-up story for propaganda purposes, and her Regiment often makes up the advance guard of I Legion.

When Sweetie Belle takes the throne I bet she will forge an alliance with House Stormwing and Earthborn. With Applebloom the head of one and Sweetie Belle the other it's possible. This alliance would upset M&S but their ideology makes an alliance or even compromise impossible and the likely target of a new alliance attack. Everfree is unlikely to intervene unless they start chopping back the forest. The lauging Mare would find her forces weakening in the wake of conditions becoming better across Equestria but her response would be as unpredictable as those who follow her orders.

The biggest threat would be from within each faction as there would be those who do not believe in the alliance and actively work to end it.

In Equestria Divided turning into a alicorn is some kind of god tier power-up that you can only get through special rituals. In the show turning into a alicorn isn't that big of a deal and it happens automatically once you reach some kind of emotional/magical peak.
In Equestria Divided the Everfree Forest easily spreads. In the show the Everfree is where the Tree of Harmony is and it took a thousand years for something planted by Discord to start growing.
Where is Discord? Where is Chrysalis? Where is Sombra and the Crystal Empire? Where is Tirek?

Obviously the Laughing Mare is pretty damn powerful. I don't think many would even take a chance on manipulating her message, and on the off chance they do, it seems pretty likely she has the power to fuck them up royally. Probably through using one of the portals they likely have around and sending a grinning worm or something to fuck them up. If she's feeling lazy, she might just send a vision or something to one of the lowers and tell them to kill the higher ups.

As for sanctuary cities, I don't think they'd have much sway there without force. Their whole schtick is that they feed on the negativity of the whole setting to convert ponies over to the cult. If ponies don't feel like things need to change, they'll be less inclined to league with the Cult. They'd be more easily swayed by someone like Earthborn or Moon and Star, since they have the military might to make it bad to be enemies with them.
