Maybe ponies operate on something similar to a skill tree system. A Pegasus or Unicorn can specialize in the physical talents of an Earth Pony, but that would be wasting their opportunity to take advantage of the abilities not available to Earth Ponies. The real-life equivalent of this would be something like a person with excellent eyesight and spatial sense deciding not to go to pilot school because they'd rather take auto shop classes.

Conversely, an Earth Pony has no need to take flight or magic lessons, which I'm assuming also cost money. As far as I can tell, Applejack and Pinkie Pie started earning money earlier in their lives than the other Mane 6.

I think it works like this:
Unicorns are the weakest physically because they are always getting rid of their magic (probably picking up more from the air).
pegasus are the next ones, but a great deal of their magic goes to their ability to fly (That's why when you take their magic away they can't anymore)
And next the Earth ponies, whose magic goes to their bodies and nothing else.

Of couse, like unicorns, there are more and less powerfull earthponies/Pegasus.

But if you take a unicorn's hability to use their magic, then they become a glorified earth pony.

By your account Applejack was cheating once she asked Dash to not use her wings--her only physical gift. That it wasn't Applejack's handwork but that her muscles all around and body stamina was always superior to Dash's from birth and it couldn't be different. That Dash and Twilight never stood a chance in that physical competition because they weren't earth ponies and Applejack knew that and cheated by having Dash compete "fairly". Is that what you meant?
